Wow, that's a long time to leave a system off. I'm one to talk though as my 360 has basically taken the role of a dust collector this past year.
Yeah, there's so many opportunities opening up by getting the system. Etrain Odyssey is one I forgot about as well. I don't know how I'll find the time or patience to play all these games!
I have some very nostalgic memories of Wario Land 3. I never played the originals but I definitely like WL3 more than the Gameboy Marios.
I also played Mega Man X2 at some point, but I've played so many Mega Mans that it's hard to tell any of them apart.

Elite Beat Agents is definitely one of those games I had long forgotten about. I've heard nothing but good things about that one though so that will certainly be one to consider. From your collection, I will likely give Spirit Tracks a shot at some point.

I'm not picky when it comes to gaming genres. I do find the visual-novel and puzzle games being more of a preference lately... which makes Hotel Dusk a pretty perfect recommendation! Radiant Historia is another game I read a lot about and always wanted so many years ago.
